Settings that cannot be controlled via policies after installation?

I would like to prepare an installation package for Notes 8.5.x.
What I need to know is,
- What settings need to be activated in (for example) the preferences.ini file which cannot be controlled (or worse cotrol) via Domino Policies later on?
- Are there any is specific to SameTime as well?
- Is there a general best practices on applying Eclipse settings up front?
